A diary in Polis before you head out to D6 talks a bit about it and hints they may have been created there.

No, not really. A plot hole is something unexplained that ruins the story by being illogical or inconsistent. This is neither. It's just not explained. It doesn't ruin anything, it just adds mystery.

They came back and finished the job, like Miller said they would. Since it wasn't relevant to either game, it happened offscreen.

So.... now Stalkers can actually look at the Kremlin stars? Since the Biomass was [supposedly] what was using the stars to channel its psychic power and compel humans to come to the Kremlin.

That monster is not the same that they was being caught off by in the book that was in the Kremlin train station. Mind you, that the monster you actually was fighting in Metro 2033 had nothing to do with the Star of Kremlin or the original book itself.

Wasn't there someone in the previous game who explained that there was a station that was subject to a massive cave in, and the trapped inhabitants eventually mutated into Dark Ones due to extreme radiation?

Perhaps that station was a part of D-6, or was at least connected to the D-6 complex somehow.

you are reffering to is the station where you met the plated nosalises, and it is never claimed that the inhabitants became dark ones, only that they died out or changed.

Ah well, just a thought that crossed my mind. Just something I vaguely remembered, although you're right, it wasn't stated that they became Dark Ones, only slightly implied.

    But on another note:
What was the giant stompy monster that stalks you from out of sight at certain points meant to be? The whole screen shaking thing seems like it'd be way too big to be the bear, giant warrior shrimp or the rhino nosalis.

    It's explained in the game.

How the Dark ones ended up in D6 is explained in the game's narrations towards the end when the Baby Dark One realises that they are hibernating behind that locked gate.

I meant in terms of "you're right by it" not "you go inside it."
Though, if you count Lenin's Mausoleum as part of the Kremlin, then technically you can go inside.
    In any case,
that's how Pavel snuck the Red assault force into D6: through the Kremlin.

Yeah there's a diary entry where it's suggested that the Dark Ones were created by the Russians as radiation-absorbing super soldiers, who escaped D6 after the apocalypse and prospered on the surface.

Yeah, it was Kahn's hypothesis was they were artificially created. Artyom then wonders if they may have been intended to be soldiers immune to radiation and without need for audible communication.

A lot of information is given in that diary. Probably the most important one in the game. I kind of wish they wouldn't have made something so important to the story collectible items.
