Has anyone built a shop in there settlement yet? I was wondering if you can actually buy stuff from them. it says in the description that you get caps from them, but was wondering if you can assign a settler to them and trade with them.

Yes I just built a trader/armor/weapon shop. You go to V screen and assign a settler.

I have been having issues with the settlers just wandering off after I assign them to the shop. So far, they don't have any interesting equipment but they did have ammo which is nice and good place to unload armor/weapons.

I am finding I am spending lot's of time now setting up supply lines (not sure what the benefit is besides being able to access all your building supplies from any settlement? does anyone know?)

It makes your settlers happier... and that's it. And you gain more stuff for your settlements from it, or at least that's what it says in the description.
