I think it would be cool to board other ships and fight from one deck to another. Maybe set fire to enemy ships all the while trying to avoid being rammed by the enemy.

I doubt it. From what I've come to understand thus far he starts off by fighting the barbarians in Britain who killed his family and then heads back to Rome to uncover some kind of secret plot. The only time he'll be on a ship is during the English channel crossing, which even back then didn't take up too much time.

It's something that can potentially be interesting, but I don't think it will make or brake the game. Maybe it will be one of the missions, but I doubt it will receive more attention than that.
